Indonesia's diplomatic presence in Bangkok dates to 1947, when an early representative mission known as INDOFF was established near Si Lom Road under the Indonesian nationalist Izak Mahdi, at a time when Indonesia was still seeking international recognition of its independence from the Netherlands. The mission was upgraded to a Legation in 1949 following the formal transfer of sovereignty from the Dutch, and formal diplomatic relations between Indonesia and Thailand were established on 7 March 1950. The mission achieved full Embassy status on 1 January 1956.

The Embassy has occupied its current site on Petchburi Road in the Ratchathewi district since 1952, with construction of the present chancery beginning in 1962 and the compound completed later that year, housing embassy offices, the ambassador's residence, and shared facilities such as a library. The Indonesian School of Bangkok was also established within the embassy compound in 1962 and continues to operate there, serving children of the Indonesian community in the city.

In addition to representing Indonesia to the Kingdom of Thailand, the Embassy carries a dual accreditation to the United Nations Economic and Social Commission for Asia and the Pacific (UNESCAP), which is headquartered in Bangkok.

The Embassy provides consular services to the sizeable Indonesian community in Thailand, including passport and document services, and supports a separate Indonesian Consulate-General in Songkhla, in southern Thailand, established in 1993 to serve the Indonesia-Malaysia-Thailand Growth Triangle region. Bangkok's Indonesian community includes students, workers, and long-term residents, and the embassy compound has historically also functioned as a gathering point during moments of political significance for Indonesians living abroad, including a 1949 sovereignty transfer commemoration attended by roughly a thousand people at the original INDOFF office.
